well, still that bug with the .dae output (missing Bip01 lines), I compiled ICSharpCode.SharpZipLib.dll to be sure to have the correct version, at no avail. Guess you should start the exe file in a command line window (that remains open then still you close it manually).

File\Open model file, then File\Open H2O, press 'mesh' button.

You say "give the file a structure" what you mean by that ? Hard work. :D (It's "to understand which data belongs to mesh, skeleton, animation".) Is the script not able to parse models correctly ? Because the model format has changed, didn't it? :? I seen one did work of a drago...
