Ok, please turn off (in Options) "Check file info ascending" and try again. I think that's the problem.

Here's a script for it, you should be able to extract the files and also replace them using MultiEx Editor hopefully. For the latter, you should add the script (.bms) to your MRF file. That is entirely up to the programmers of the game. A lot of games use an identical trick, though. In a way, they use a .cat file (in this case) as a file stream, along with directory structures and all.
