you can already do that with noesis he supports python just code up a script to look at 3d points. Having some control over it other than just dumping the entire file is the main purpose of it. Padding is stuff that is presumed to be useless. You can either completely skip it or just put it into a dummy variable.
u32 = unsigned int; 4 bytes

There is no "This is exactly how you do it" thing for this. You just create a program that can read, edit, and then write the files.
