Try to turn on or disable swizzling, check both cases.
Also if your texture is not 4bpp or 8bpp this tool seems to be useless.

Looks like R* changed something in the *.xtd/*.ctd structure in last DLC-updates. Need to be fixed.
I was busy in last few months so there is no progress with GTA V Texture Editor.

Could someone send me conflicted textures from x360 and PS3?

Well, let it be as in the current LibertyV. If there is no compression bit in flags, there is no the case.
I just thought with the comparsion how it was in previous R* games.
